How is the auto-update with mods installed, is there much merging?

This board was ok. As far as I can tell, the merging was fine. I had two files that needed to merge manually, memberlist.php and functions_user.php.
I will try and get over to sort those buttons today, had quite a bit to do lately.

Auto-updater worked fine for me. It all depends on how many files are affected by your mods.

will those of us who have added the portal be able to still update without losing any other data from the portal

Portal? I think you could be confused with something else. It's just the phpBB version that got updated to 3.0.3.
I have ModphpBB3 1.0.4 and a few other bits installed and only had some trouble with memberlist.php.
Back up all of your files first to your hard drive. If the update goes wrong, you always have a back up to overwrite it with.
